Yeah, the bay with the pilot chair raising up and basically the door for the entire Drednaught ship (is that what they call it?) I think.
"Juggernaut". BTW, does the use of "god damn it" and its variants count as Alien references?

14. The circular rotating hatch that the Jockey chair emerges from appears just like those rather dangerous looking hatches in the Nostromo's air ducts. 15. Obvious similarities between the halls and doors of the Prometheus and the Nostromo (very well done I might add, they made the Prometheus interior look very similar without making it look too much like a 70s sci-fi set design, which I had a bit of a problem with at the end of Revenge of the Sith) 16. LV-426 » LV-226, of course. I'm pretty sure there's actually a glimpse of an unidentified LV-426 on Holloway's holo map during the briefing scene. 17. The whole story is very similar to AvP - dying Weyland billionaire funds expedition to a remote location to learn more of mankind's origins (based on discovered similarities between disconnecte ancient civilizations), the scene where the carts are driving towards the Juggernaut hill is very similar to the snow carts heading for the whaling station, and the final scene plays out exactly like the Scar-burster scene. 18. Is it just me or did the big driving vehicle used to approach the hill look a bit like an APC? 19. "Building Better Worlds" » "Building a Better Future" (doesn't Weyland actually say the "worlds" line in the holo briefing scene?) 20. We know it's not the same ship, but the crashed Juggernaut is positioned similar to the LV-426 Derelict (if the planet hadn't been called LV-223, I'd still think it was the same ship).

My memory's probably playing tricks, but isn't it upside down in Prometheus? Shaw had to lower David's body down from the orifices on a rope, but in Alien they just clamber up to enter the ship.

My memory's probably playing tricks, but isn't it upside down in Prometheus? Shaw had to lower David's body down from the orifices on a rope, but in Alien they just clamber up to enter the ship.
Just checked the Alien DVD, you're right. But I also saw multiple rows of orifices on the Derelict. Also, the Juggernaut's 'arms' angle upward slightly just like the Derelict's, so I don't think it's upside down.

The Pilot/Nav Suit is different than the one seen in Alien, as well. At this point we don't know if it's intentional, or lazy production design.
