No it was shot. It was talked about specifically in the extras of the old Special Edition laserdisc. I know this post is from months ago -- but where, exactly? I can't remember a single thing about the Alien actually being in a box shape. There's extra footage of it standing bent over in the airlock, but nothing about its comic book transformation.

Certainly nothing was constructed for the sequence -- You'd think Giger would at least mention off-hand "Oh, and by the way, I designed this weird Alien box thing". He detailed every other thing that never made it into the movie.
